Two other things that must be considered:
1. Couple of days ago they announced an online game for next year that
is said to take place after the events of the movies, yet still within
the Matrix. So what this says is it isn't getting destroyed, and quite
likely the resolution of the problem does not entail everyone in there
"waking up".
2. Going with that then, what makes most sense is that somehow the
humans and machines are going to develop a truce, or perhaps the humans
will gain complete control over the Matrix and decide to continue living
in it for the most part. This is already hinted at in at least two
different dialogs in Reloaded. The title "Revolutions" may refer to both
a revolution within the Matrix, and also a revolution amongst the
machines as they are forced to face the fact that they cannot maintain
control and must cooperate.
